Actually, in their current versions iPhoto and Aperture both share the same Library File. If you aren't careful, however, in creating that Library File all sorts of problems happen. And both iPhoto and Aperture only work with certain types of files. Perhaps some of your missing files are the types that can't be imported into iPhoto or Aperture. I believe Photoshop files are among the types that neither can handle, e.g.
