downloaded Reunion 12 and now have two entries of most people -- fathers listed as "father" one time and "Half Uncle" the second time. (Source stays the same)

It sounds like you inadvertently imported your data from your prior version into the same family file twice, and possibly merged an entry somewhere. Reunion isn't capable of duplicating data on its own, so that's the most likely explanation.
Since you just upgraded to 12, I'd recommend deleting the Reunion 12 family file and re-upgrading the family file from your prior version, being sure to follow the instructions in this FAQ. Specifically, be sure not to use:
File -> Import -> Reunion Family File...
But instead follow the instructions in that FAQ.
