I've lost the custom changes I made to the source templates

I have had a gap in using Reunion and have just come back to it. On returning I've noticed that the changes I made to the sources Census templates aren't there anymore. I had added some extra fields.

Last time I used Reunion I upgraded from 12 to 13, and I now need to upgrade to 14, but I'd like to know if the edits I make to templates can be carried across or do I have to redo them each time?

I cannot say why you saw what you saw when going from Reunion 12 to Reunion 13. However, in my testing, the fields in existing source templates in Reunion 13 carried over to Reunion 14 when "opening/converting" the version 13 family file using Reunion 14, as explained in the "Step-by-Step..." section of this web page...
